It looks like the specials were added as episodes for each season and a random special added to the special season.

Season 01 Gokusen Special: Goodbye Class 3D ~ Yankumi's Tearful Graduation

This is added as the last episode of season 1 but it's a special aired after.

Seaosn 02 Episode 11

There is no episode 11, there is a cast reunion often labeled as the second special which I imagine this entry is for.

Season 03 Graduation Special '09 - Yankumi's Last Graduation!

Special aired after the final season.

I recommend deleting the current existing special episode and moving these three into specials.
