Maybe! But the episodes are set in the past and I've read it is structured like a stand-alone movie. Which is confusing. I just don't know if it is a legit stand-alone (specials) or two episodes pretending to be a movie (s3).
Maybe we should wait until the site gets updated (the one with the episode information listing thing) tomorrow when the new episode is airing. Otherwise I'll [try] send an email [or tweet or whatever] to Syfy for a final answer! :D

Their website is a mess. It also calls A New Mission S3E1. And says No Mercy is a two-hour Z Nation movie.
No Mercy is 301-302 according to NBC universal. My TV guide agrees.
I think it has its place in both, but a mod who watches the series might be able to make a better call.

I think it's just a "double" episode, but aired continiously. Happens more often, such two-hour "special" season/series premieres. Also listed in the NBC press release http://www.nbcuniversal.com/press-release/syfy-announces-november-30-premiere-date-new-thriller-%E2%80%98incorporated%E2%80%99 that it is one longer episode.
I think therefore we should list it as one episode (S03E01), and not in specials, because it is listed that way on the official (Syfy) site.
