Which is I guess kind of a dumb question, but where the hell is the actual agent Cooper? Did he disappear and surface with the new identity of Dougie Jones then get lobotomized? Or is there still a consciousness of Coop being held at the "Black Lodge" in an alternate/parallel universe? _(I'm throwing darts in the dark here I haven't spoke or posted any questions or theories about the show until now so don't be too judgmental on my general ignorance) _ And the bad Coop with the long hair, the doppelganger, is it his fault for not returning to the lodge that good Coop is stuck there?
I've never seen anything Twin Peaks until the past 14 episodes of this season so that's all I have to theorize on and I realize some answers are very likely to be in the various material previous to this season so I'm asking those that are much more in the know than I. I also realize that most of this is just purely a mind f'k, but I do believe there is a specific plot line of some sort even if it has a subjective meaning, like everyone has their own take and there aren't many actual facts to nail down officially.

I think you're basically right...The real Coop returned through the outlet and switched places with Dougie, and now everyone thinks that Coop is Dougie, and he won't return to normal until evil Coop goes back.
I don't think there is anything in the previous two seasons or the movie that would clearly explain Coop's current mental state.

Yes that was strange how "Dougie Coop" seems to have some sort of self protective mode in case he, being a walking vegetable, is attacked in any way while his consciousness is out of his body, or maybe it's just a self preservation thing using Coop's training, his reflexes and whatnot like you mentioned. The real question is how he was able to perceive that threat so quickly and react in such a way, for a guy who walks into windows and doors REPEATEDLY he sure saw that threat quick.
Interesting info above, at least enough to keep me watching keenly to the end. I see the story a little clearer now that helps.
