1.Could Sheldon's rental of his old bedroom be the writers' way of edging him back into that apartment for good?
2.Show of hands: How many think it makes more sense for Penny and Leonard to live in Penny's apartment...because it's her apartment? I think we can consider Sheldon and Amy's "living together experiment" over and a success.
3.If Sheldon does not live in his old apartment, is his spot still enforced?

Not like Sheldon does, because of ventilation etc. All of my furniture and stuff is positioned based simply on where it will fit. I don't have enough space to think about feng shui or anything like that, even if I particularly cared about it which I don't.
This place is paid off next month, and then I might start getting another. But I expect it will mostly be a case of where stuff fits again, because unless you have a whole lot of extra space, basically a mansion, you end up - like I did here - putting the "entertainment center" against a certain wall not because that's where I "want" it, but because the other walls have a window that would be blocked, or a door that would be blocked, or the wall just isn't wide enough...
At least it would be free of clutter, though. I might just leave the clutter here, and only have a "sparse" arrangement at the new place. And just using this place basically for storage would still be cheaper than any kind of self-service type storage place I could get with the same amount of space. (1005 sq ft. Try pricing 1005 sq foot at a self-storage place sometime!) Plus the benefit of not having to MOVE everything into storage, and maybe move it back OUT again later if things change..

In my current situation, about the only place I CAN sit, is at the computer desk. That's not the same as "favorite" though. It's just a lack of options.

But wasn't there an episode where Penny spilled something on that particular cushion and even after it was replaced/fixed/cleaned he noticed the difference? I can't remember what season or episode number though.

He didn't notice just because it had something spilled on it. He noticed either because they had turned it over - so it didn't feel quite the same - or because they might have already taken it to be (dry-)cleaned by then (ditto).
Then after it was cleaned and back to looking exactly the same as before, Sheldon still pretended he could feel a difference - because he's Sheldon and that's what Sheldons do - until Leonard made him just sit down and admit it was fine.
By the way, that was season 2, episode 16, "The Cushion Saturation." It was more about their paintball games. Penny accidentally shot a couple paintballs onto the cushion.

They rarely show Amy and Sheldon just sitting around chatting in their apartment, but when they do, Sheldon doesn't seem to mention a particular spot, does he?
They can't move Amy and Sheldon out of the building - having them across the hall allows them to be with Leonard and Penny easily. Howard, Bernie, and Raj are already fragmented, never mind having the Fab Four torn asunder.

-1. No. Unless Shamy is somehow headed for a derailment (even temporarily). Think there is more comedic mileage to be had with Sheldon as an "invader", popping in whenever than as a permanent fixture.

Like the "neutral-territory” premise behind the present Shamy arrangement. Since Sheldon isn't much of a sharer (even on his best day), think this eliminates the possibility of him harboring (even subconsciously) any possessive feelings about the place and/or contents where Amy is concerned. Living-space-wise, they moved into Penny’s apartment with clean slates. There is no yours/mine—only “ours”.
Their present setup has more of an-equal-footing-feel about it.
-3. Yes. Wouldn't be surprised if there isn't a clause stating same, hidden somewhere in an "Agreement" he tricked them into signing.

No, I don't think Sheldon has claimed a spot in the new apartment, although he wouldn't let Amy move his papers from their spots on the sofa in a recent episode for fear it would mess up his process. He still views himself as able to claim whatever "spots" he wants for whatever reasons.
And I agree that they shouldn't move Amy and Sheldon out of the building. I just want Amy and Sheldon, and Penny and Leonard, to switch apartments. That way each apartment is inhabited by one of its original renters. (As I'm typing this I'm wondering why I want this, except for my Sheldonian need to keep things as the originally were...)
If awards were given out for sentimentality and nostalgia, I'd win them!

1.I should have been clearer in my original query. I didn't mean that Sheldon would move back into his old apartment because he and Amy broke up. I meant he'd move back in and take Amy with him.

You know I never understood why they (TPTB) kept Penny & Leonard in his apartment & moved Amy & Sheldon into Penny's place. To me it makes/made more sense (especially in the beginning) to have Amy & Sheldon in the 2 bedroom. If Sheldon got a bit 'antsy' about the closeness he could just use the 2nd bedroom.

Yes, that would have been another way to approach their experiment. Amy and Sheldon staying in Penny's apartment indefinitely with all her décor and "stuff" still there just doesn't make much sense to me. I thought the experiment was temporary, yet I'm wondering if she (and Leonard) will ever move back in. At the very least, if they're not going to switch them back around, they need to do something with all of Penny's décor and let Amy and Sheldon decorate it as they'd like.
Clearly this has been a thorn in my side.

If memory serves, here's how things happened:
After Penny and Leonard got married, Sheldon had a problem with them wanting to live together without him, so they kept both apartments and went back and forth between the two, only leaving Sheldon alone a couple nights a week. When Amy's apartment was flooded, it was suggested that she move in with Sheldon temporarily. They said Sheldon could look at it as an experiment to see if he liked living with Amy. He expressed concern that he may be too comfortable because it was his own place and he woudn't be able to tell if he was ok with living with Amy while in a familiar environment. So then it was suggested that he and Amy move into Penny's apartment and Penny would stay at Leonard's. After the experiment was over, Sheldon found that he enjoyed living with Amy so everyone just stayed where they were. Eventually you saw changes in Penny's apartment to the decor and some of the furniture, indicating that Amy probably moved in some of her stuff. Leonard also let Penny redecorate their bedroom, but I can't recall if we've seen it since then - it was very girlie.
