I take severe umbrage to the fact that Sheldon sees making lemon bars as something you do because you're mad at someone. Why are lemons getting the shaft, huh? Do only chocolate desserts get respect in this world? Is that what all the cool kids are eating??

Your anger is probably misdirected. He was making lemon bars because Leonard doesn't like them! Or at least that's what he told Penny.

Yes, but why did the writers decide that it was lemon bars that someone would not like? Why not coconut macaroons? Why not peanut butter pie? Why not a chocolate lava cake?

They were just making Sheldon be wrong again. Leonard ate them so fast, Sheldon thought it was a good thing the distance of their parking spaces from the new office meant that Leonard would be getting more exercise.

I'm going to take your word for it because I'm too lazy to look it up. Still the fact that Sheldon could even think that someone wouldn't like lemon bars is preposterous.

Lemon bars would not be my go to treat to make for someone who's mad at me, but as a baking enthusiast I was impressed that Sheldon used actual lemons to make them and not some high fructose substitute.

Those are particularly impressive! And definitely not something that you would make for someone you're mad at. If I was mad at someone I would make them gummy worm and mayonnaise tacos.
