Why did Arya say "That's not you" to her dog?

The Dog was clearly the same dog she had in season 1.

Those be wolves not dogs, but yea she whispered "that's not you girl" to the giant Dire Wolf.

It seemed almost as if the Dog knew what she said to it and that made the Dog leave the scene. Why? I don't get it.

It's very obvious that it was Nymeria, since besides Ghost all the other ones are dead. But where it goes from there, I don't know.

I believe the dogs have outlived their purpose. I suspect we won't be seeing any more than a few token appearances of any dogs in the future.
