The first episode of season 2 of Dan Da Dan is shown as episode 13 of the first season. Season 1 has 12 episodes, the 13th episode in TMDB is in fact the first episode of season 1.

Sorry, the previous report has been set as private.
In short, as per our rules, as long as the anime use continuous episodes numbering, the episodes should be added to one single season.

The official announcement said it's a season 2 and Netflix, which is the distributor in many regions, categorises it as a Season 2.

That doesn't change our rules. The episode is numbered 13 on the official site.

Where can I see that rule?

All our rules are listed here.
This specific one is listed here in the "Should I add new episodes to the existing season, to a new season, or as a new series?".
I quote : "Sequels series (i.e. a direct continuation of the story) are added within the same entry. When the episodes numbers are continuous, all episodes are added to the same season. When the episode count is restarted (i.e. the first episode is Episode 1), the new episodes are added as a new season."

So it´s second season everywhere else (IMDB, Rotten Tomatoes, Netflix, Crunchyroll) except TMDB?

At least in many places
Yes.

I see. But then how do you put a hierarchy between the sources? Netflix and crunchyroll both say it's the second season, and while the website says it's the 13th episode, the website also mentions it as there being a second season (which is the one currently being aired): https://anime-dandadan.com/news/

As indicated in the rules, the episodes numbering has the priority.
