Some elements of humanity must have survived

If they go by the original movies from the 60's then some aspect of humanity survived. They were worshipping the bomb which was the Alpha and Omega organization mentioned in this film. Given that they will probably make three more films based on the original film series it will be interesting to see their take, which maybe darker and grittier than the original.

We only saw humans which were part of the military. There will be other groups of humans that have survived.

They've had such a realistic take on the entire thing (with the virus, humanity's reaction to the apes etc), it would feel really weird for them to bring in a worm hole and time travelling crew into the story all of a sudden. Everything so far has been set on Earth...

I find it hard to believe every country got infected, maybe North Korea survived! (Yay)
That's just a silly example but it would be cool to see the American apes meet a low-tec human civilization from Europe, Africa or Asia hundreds of years later.

The Bird Flu traveled quickly around the world. Not all countries, but it's fairly believable. I think a few scientists have said that the next likely extinction is probably going to be caused by a virus.

In the first film the doc said he used a very aggressive virus for the next phase because antibodies were winning the fight, which is why his father reverted. Then we see patient zero infect an international pilot. At the end of the first and beginning of the second they show the route the pilot took and how the infection spread. You can see the pilot’s route (the largest line) jump from country to country. He went to all the major continent accept maybe Australia. But since all their actors are in the US it’s easy to see how infection might spread there.
