Did I miss something? S2E16 (possible spoilers)

So the last I saw, Jonathan was about to kill Valentine then the episode cuts to Jace, Isabelle, and Clary seeing the cabin and heading towards it. They find an empty cabin and at the end of the episode Valentine is sitting down to dinner with his son. I must have missed something because that ending makes no sense.

It was a little unclear. Maybe someone can fill in the blanks. My assumption is that while Valentine was holding the Soul Sword, which he claimed forced him to tell the truth, he convinced Jonathan that he had always loved him and regretted the bad choices he had made for him. Based on that revelation, Jonathan decided to spare Valentine's life for now.
