Will Madison and friends find out that everyone at the ranch is decent except for Troy, and that outside groups are the ones to mistrust, or will it be too late when they finally figure it out because they destroyed the place out of fear?

I think must of them are good people. The issue is with Troy and I am sure he has some minions with him just like at the base camp. i am guessing but could be wrong that the group that shot the chopper has had confrontations with Troy and some gang. Madison is going down a very bad route to overtake these people after one son helped her along with other members from the camp even after what she did to Troy. They could have very easily shot her down just like Travis in the aftermath of the pit. Nick is even worse. He has a side that is starting to show that will probably not be for the ultimate good.
Alicia may end up being the voice of good conscience for the family. Madison has proved she will do anything to protect her family even if it means killing innocent people in the process. The loss of Travis will up the ante.

On Talking Dead, showrunner Dave Erickson said Jeremiah Otto (the father at the ranch) will have a dark side that will start being revealed on next week's episode.
And also according to Dave, he's going to be a racist (looks like the show will have a heavy political tone in season 3):
"We'll come to learn with Otto that even though there seems to be a benevolence to him at times, there's a darker and uglier side to him as well, and it's frankly racist. I think Madison will have to rationalize that. But I don't think you can cast your ballots focusing on one specific topic and one part of your agenda, and ignore the racism and misogyny and xenophobia that goes along with that. I think that's part of what the family has to wrestle with this season. "

Bad, definitely. I get a cult like vibe from the place. I'd stay long enough to figure something else out, and then bye bye to to the racist, culty nut jobs.
