I think Barry didn't have time to think in that situation because Gypsy was considered an ally. He was trying to figure out what was happening.

It's just poor writing, I know they're trying to make the fight scenes dramatic but there is no way anyone should be able to touch Barry. Only speedsters and people that catch him by surprise should be able to hit him. They need to get creative with their villains, the problem is it's been 3 seasons of this crap.
