If the Federation is really worried about that stuff, shouldn't they have told Bashir he can't have children? Since they would presumably be genetically-enhanced as well, and their differences could lead to something Khan-esque.

It's about the Federation's/Starfleet's regulations etc. Unless Bashir's enhancements would not be passed along, which could be the case.
